Does CCC handle the hidden Recovery partition properly, or do you have to address that with follow on steps? It's easy to migrate the apps and data in post install rather than do it all in one step. If you are in an experimental mode - you might try cloning first, then running the installer a second time. I had good luck running the installer twice to get the Recovery partition on some macs where it didn't happen during the upgrade for whatever reason.
